I did indeed install both the MinGW and MSVC runtime and development binaries.
Is there a way to remove the MinGW version without removing the whole thing?

You should only install one of them. What are the contents of C:\gstreamer\1.0\x86_64\bin ? There is no need to delete the mingw binaries. (Your installation probably did that already.) You just need to delete the plugin cache whenever you switch from one version to another, as described here: http://gstreamer-devel.966125.n4.nabble.com/msvc-build-can-t-find-elements-in-playback-plugin-td4691649.html#a4691668 Hopefully that will just work.
